Okay, let me now once they are relocked, re-opened once to assure they do not re-pop, and manually updated on AStats, cme, SH please.

I have relocked that four games and manually updated stats for each game on AStats, c.me and Steam Hunters. After launching these games I have noticed that 97/99 achievements for The Binding of Isaac have been unlocked again. Other games stayed with locked achievements. Please suggest me further actions to take to avoid Isaac achievements unlocking.

Did you delete your save files/cloud sync?

You can find the save file path in the game path / serial.txt. delete that. disable cloud sync, start the game. exit the game. enable steam cloud now, start it again and you should get a prompt that local doesn't match cloud, use local to overwrite your cloud sync.

I have done these steps but the achievements continue to pop out.

After some investigation of the issue I have found a stackexchange post which says that game is using so called so.sol file to restore its progress as well. After removing this file (which is not being backed up by steam cloud) and clearing steam cloud saves I have relocked achievementsagain and they haven't unlocked after next launch. Thanks for assistance!
